Thats odd, I would go back and double and triple check the wires, connectors and pins, and make sure something isn't loose or crossed. The likelihood of toasting a CDI without it running at all is slim. You are on the right track tracing the power side of the circuit, but with .3 volts, something is getting lost on its way. Also, be sure you have every ground hooked up, and the connections are clean, I can't tell you how many techs I have seen run circles around cars for something weird, and it ends up being a ground they left off or loose.
